My argument: Remus/Sirius.
Both have awful childhoods. As a couple (if you accept that they're a couple), they're broken apart by distrust during a time in which all their friends are dying, spend most of their adult lives alone- one as a prisoner in Azkaban, the other poverty stricken and ostracized by society, only, after being briefly reunited, to both die relatively young. Sam/Dean, at least, still have the possibility of a happy ending, and, since they're the heroes of their text, are pretty likely to get that happy ending.

Fucking your brother isn't a happy ending. At least Remus and Sirius end up in an afterworld that is posited as being pretty cool and happy. Sam and Dean's lives are unremittingly bleak and tragic. Neither of them have a childhood, every time they have something good, it's ripped away from them. They're forced to watch the most important person in their life (each other) die or betray them again and again. Also? the S5 season finale.

Just realized Dean was in HELL for forty years which I guess kinda makes Azkaban seem like a cake walk, buuuuut Show has done a really shitty job of showing us the true effects of surviving Hell so, uh. Yeah. BASED ON CANON, Sirius/Remus is a million times more tragic than Sam/Dean. Because the SPN canon is all over the place (thanks to lazy writing and retcon) whereas HP all comes from JKR's glorious brain.
BUT if we were going to bring fandom into it... Man idk. Sam/Dean fics make me cry like no other ;_;

There's just so much about Remus and Sirius that is tragic because of what could have been. They could have been happy; but the world is determined to not let them be so. Whereas Sam and Dean can only exist in a very specialized set of circumstances that is already tragic. And, to me, that wasted possibility and opportunity of happiness is even more tragic. ):
